Haven't cycled it, apart from Barra.

In terms of ferries, check out the Caledonian Macbrayn's hopscotch tickets. They have one that will give you the ferries from Oban to Barra, Barra to Eriskay, North Uist to Harris, and Stornoway to Ullapool, for about £50 or so. That includes a bike. There are trains to Oban, and there is a bus from Inverness to Ullapool that takes bikes.

I'm kinda planning the route myself, some day. For more information on the routes, Fergus MacEarlan's book "Bike Scotland Book Two" has info on the islands, and where good cycling is.

Good luck,

Murray

hi there i have done this route on three occasions
first of all it is a great route, are you planning to camp?? if so there are alot of places to free camp all the way up through the islands. there are a few hostels and bunk houses to. get the blue and red hostel guide. also the hopscotch ticket or the island rover ticket which is the one i have used are both good it all depends on how long you are going to be there for
